Purpose of the post

The Senior Research Fellow will be responsible for, and work closely with, the Principal Investigator and a team of researchers on the goals set out for the projects of interest. The SRF’s principal role will be to work on enhancing tools of the Enzyme Function Initiative at National University of Singapore (EFI@NUS), as part of the SynBio-AI Innovation Accelerator of the National Centre for Engineering Biology. The successful candidate will play a key role in advancing our understanding of complex biological systems through the application of advanced bioinformatics techniques. Main Duties and Responsibilities

The Senior Research Fellow is expected to involve, but not limited to, the following:

1. Genomic Analysis:Proficiency in analyzing next-generation sequencing (NGS) datasets, including whole-genome sequencing (WGS) and whole-exome sequencing (WES).
   Variant calling expertise, covering single nucleotide variants, structural variants, and copy number variants.
   Mutational signature analysis to unravel genomic alterations.
   
2. RNA-seq, ChIP-seq, and Methylation Data Analysis:RNA-seq analysis using tools such as STAR, DESeq2, PEER, LeafCutter, featureCounts, TopHat, and Cuffdiff.
   ChIP-seq data analysis utilizing Bowtie and MACS, and methylation data analysis with Bismark and GeneSpring.
   

Main Duties and Responsibilities

1. Diverse Population Studies:Experience working with multiple genetic datasets from diverse populations and integrating them for comprehensive analysis.
   
2. Publicly Available Databases:Utilize data from well-known databases such as but not limited to; Gencode, ENCODE, PsychENCODE, TCGA, Roadmap Epigenomics Project, GTEx, CMC, 1000 Genomes Project, UK BioBank, dbGAP, dbSNP, NCBI GEO and EFI.
   
3. Data Management/Analysis Tools:Proficiency in utilizing data management/analysis tools such as SAM tools, BCF tools, VCF tools, BED tools, BedOps, PLINK, SnpEff, EigenStrat, Picard, GATK, Annovar, Homer, FastQC, and Galaxy.
   

Main Duties and Responsibilities

1. High-Performance Computing (HPC):Operate in a Linux environment, demonstrating proficiency in shell/bash scripting and familiarity with batch scheduling systems (SLURM and PBS).
   
2. Programming and Statistical Analysis:Proficient in programming using Perl and Python.
   Programming, data wrangling, and statistical analyses using R.
   
3. Web Development and Database Management:Web development skills using HTML, PHP, CGI, JavaScript, and JQuery.

Job Description

As a Senior Scientific Officer, you will be tasked but not limited to planning and executing the grant-making process, annual budgeting, exploring funding opportunities, and managing documents and deadlines. You will need to provide consultation and administrative support to Programmatic Theme Leads, Principal Investigators and other faculty on operational and grant related matters. Duties and Responsibilities

Research Grant Management and Coordination

Research Program & Project Management

Job Description

We are looking for talented and dynamic Computational Biologists/Bioinformaticians/Data Analysts to work with a multidisciplinary group of scientists on the discovery of new targets for therapy in Diabetic Nephropathy (DN), a devastating complication of diabetes causing significant morbidity, mortality and human suffering. In Singapore, the incidence of DN as a cause of end-stage kidney disease is among the highest in the world. The job will be part of the NMRC-funded project called Diabetes Study in Nephropathy and other Microvascular Complications II that is coordinated by Duke-NUS Medical School, and will be based in within the Centre for Computational Biology (CCB) of Duke-NUS. The multi-omics data for the project have been already generated and are ready for analysis. The job is available immediately, and it will be for a period of 3 years, with possible extension depending on performance and funding availability.

The selected candidate will perform a variety of research activities within the overall scope of the DYNAMO II research project under the supervision of the Principal Investigator or his/her designate, including but not limited to the following: -

• Independently carry out the design and execution of experimental research required by the research component of the project.
• Perform analysis of complex and large-scale genomics data, including (but not limited to) WGS and transcriptomic data (including single cell sequencing data).
• Use computational tools and algorithms written in one/all R, PERL and Python.
• Apply qualitative and quantitative research techniques which include accurate in-depth assessment, interpretation, and evaluation of -omics data sets, conceptualise new ideas and develop plans for independent research in the field of WGS and other -omics data modalities (e.g., RNAseq, scRNA-seq, etc.).

The job will include studying problems related to the quantum PCP conjecture. Job Description

Having witnessed the achievements of the large models in 2023, there has been a new surge of machine learning and AI models in recent days, which again puts up the public concerns about the explosively increasing energy consumption during the model training phase. According to Dr. Sajjad Moazeni, an AI researcher at University of Washington, the training of GPT-3 roughly consumes 10 gigawatt-hour of electricity ^([1]), approximately equivalent to the daily electricity consumption of 440,000 average Singapore households in 2021 ^([2]).

Significant efforts have been devoted to improving the efficiency of the model training phase, in terms of hardware, model architecture, networking, and algorithm design, etc. The PI (Dr. Zhang Junyu) of this project would like to tackle this problem from the algorithmic perspective, by developing theoretical understanding of the open questions on the training algorithms, in terms of the convergence, complexity, local landscape properties, and potential algorithmic improvement based on the new theoretical findings.
