Research project: Connecting within-host viral dynamics with the epidemiology of COVID-19: a multiscale computational infrastructure

In this project, we aim to develop a multiscale modeling framework and computational infrastructure to connect within-host viral dynamics and between-host transmission dynamics. The multiscale model will help address key epidemiological and public health questions which could not be answered by classic (single scale) approaches. Specifically, we plan to develop and calibrate the multiscale model for SARS-CoV-2 and assess effect of intervention (e.g., antiviral treatment) on epidemiological dynamics.

This project is led by Keisuke Ejima, an Assistant Professor at Lee Kong Chian School of Medicine, Nanyang Technological University.

The Research Fellow primarily leads the project under supervision of PI in the areas of collecting clean data, reviewing literatures, lead model development, lead data analyses, leading the manuscript writing and other areas of the project support.

Candidates should have a PhD degree in a quantitative field, such as data science, computational biology, mathematics, computer science, (bio)statistics, or related field. Research experience and/or educational background on public health and medicine is a plus but not essential. Computational experience on R is preferred. We are looking for a highly motivated Research Fellow candidate to join Dr Jiong-Wei Wang’s research programs to work on a heart immunology project in the Cardiovascular Research Institute and Department of Surgery, Yong Loo Lin School of Medicine, National University of Singapore. The candidate is expected to work independently in a dynamic and multidisciplinary environment. In collaboration with A*STAR (Dr. Florent Ginhoux and Dr. Baptiste Janela), the project aims at elucidating the roles of specific immune cell populations in heart injury and identifying therapeutic targets for cardiovascular disease, focusing on the immunology perspectives in ischemia heart disease. The candidate will perform cell culture, western blotting, FACS analysis and a variety of cell viability assessment assays, as well as in vivo experiments in mice, ranging from daily care to surgical procedures and the interpretation of the results. Apart from own projects, the candidate may supervise junior staff and students, and provide support to the research group, as delegated by the PI. The appointment is on a 2-year contract base in the first instance with a possibility of extension. The candidate will be responsible to, and work closely with, the Principal Investigator and study team members to ensure the successful completion of the experiments on time.

Qualifications

The applicant should have:
(a) A PhD degree in pharmacology or biomedical research; preferably with experience in immunology and animal studies. Experience in myocardial infarction animal models will be prioritized.
(b) An excellent publication record in cardiovascular research field.
(c) Extensive experience in flow cytometry and animal experiments as well as cell culture and molecular biology skills.
(d) Team player with an investigative nature and attention to details.

Project Overview

We are seeking one or more Postdoctoral Associates, Research Engineers, or Research Scientists in computer science or related fields to join a project on “Designing human-AI teams,” which is part of a five-year research program on "Mens, Manus and Machina—How AI Empowers People, Institutions and Cities in Singapore (M3S)."

Successful applicants for this position will have the opportunity to work on cutting-edge, interdisciplinary projects that aim to dramatically rethink how people and AI systems will work together in the future. To do this, the project seeks to build a strong scientific foundation for how AI can augment (as opposed to replace) humans, and how humans can take advantage of the increased usefulness of AI systems across many tasks.

We will start by combining techniques from computer science and the social sciences to create online taxonomies of tasks and design space maps of many ways humans and AI systems can work together. For example, we will experiment with using machine learning or other techniques to discover patterns in data such as process repositories.

Then, using these knowledge bases, we will develop AI tools to automatically generate promising ways of combining humans and AI systems to perform different tasks. In the long run, we believe these tools will help rapidly (a) identify use cases for new AI capabilities, (b) specify effective processes and task allocations to humans and computers in a given situation, and (c) identify innovative ways to combine people and AI to solve business and societal problems.

The T6 team is led by distinguished scholars, including Profs. Thomas Malone, Daniela Rus, and Abdullah Almaatouq from MIT; and Profs. Marcelo Ang and Bryan Low from the National University of Singapore; and will be assisted by Prof. Archan Misra from Singapore Management University.

[What the role is]

The Centre for Climate Research Singapore (CCRS) is a division of the Meteorological Service Singapore (MSS). At CCRS, our mission is to advance scientific understanding of tropical climate variability and change and its associated weather systems affecting Singapore and the wider Southeast Asia region, so that the knowledge and expertise can benefit decision makers and the community. Our vision is to be a world leading centre in tropical climate and weather research focussing on the Southeast Asia region.

Within CCRS, the Department for Weather Research (DWR) is responsible for the research and, development of core seamless modelling systems for both weather and climate applications in Singapore and Southeast Asian region, and transition to operations of local numerical weather prediction (NWP), marine and haze/air quality forecasting with lead times up to a week ahead. The DWR works closely with CCRS’s Department of Climate Research (DCR) and High Performance Computing (HPC) Branch, MSS forecasters, local universities, and a number of international organisations including the UK Met Office, Australian Bureau of Meteorology, and US National Centre for Atmospheric Research (NCAR). Since 2021, CCRS has been a core member of the international Unified Model (UM) partnership.

The Numerical Weather Prediction (NWP) Branch sits within DWR. The NWP branch is responsible for developing and improving nowcasting and local (km-scale and below) NWP systems, and translating the outputs into customised products for supporting MSS weather services and other stakeholders. The branch also works closely with local agencies, institutes of higher learning and UM partners to share research outcomes and deliver improved forecast products for the region.

Data assimilation (DA) is a form of data science that combines observations and model output to provide an analysis of the state of a system at a particular time. Within the NWP Branch of CCRS, DA is a key R&D area used to initialise NWP forecasts through the assimilation of a wide range of space- and ground-based observations.

[What you will be working on]

• Keeping abreast of the latest research directions in data assimilation for NWP.
• Developing and testing the assimilation of select new observation types in operational numerical weather prediction systems.
• Exploring advanced data assimilation algorithms, especially those leveraging ensemble NWP systems, and machine learning techniques.
